Rust is a real pain, and the sad thing is that the longer you wait to fix it, the worse it gets. If you've got small rust bubbles on your rocker then I'd go ahead and sand it down to bare metal, making sure to get all the rust out. Then I'd treat it with some rust preventative (like POR15, or Rustoleum), and cover it with some rocker panels (something along the lines of these), or you could repaint it if you have the skill or money.
If you do put rocker panels on, make sure that it's rust free first, or else you'll sandwich the rust in-between two pieces of metal, and ultimately make things worse.
